Они вернулись во главе с новым человеком Shadow Master. Они снова претендуют на мировое господство. Джо Мусаси (Joe Musashi) почувствовав их присутствие спускается с Японских гор, он является единственным носителем мастерства Ниндзя, теперь он стал быстрее вихря. Только он может остановить Neo Zeed.
В Японии игра называлась The Super Shinobi II.
