Сюжет игры рассказывает нам о том, что Амбал (Kingpin) решает подставить Спайдер-Мэна и объявляет о том, что, мол, он заложил бомбу в городе, назначив за его голову хорошее вознаграждение. Теперь на Питера Паркера в обличие Человека Паука охотится весь город в их числе и полиция. Для того, что бы обезвредить бомбу вам предстоит найти ключи, обезвреживающие бомбу. Для этого вам придётся сразится с многими супер злодеями. Помимо всего этого Мэри Джейн Уотсон будет похищена. И прежде чем сразится с Амбалом вам предстоит сразится с Bullseye и Typhoid Mary. Так же имеются альтернативные концовки в зависимости от ваших действий.
